Likely a bad earth/contact somewhere. Check all bulb fitments and contacts. Those sort of electrical gremlins can be a bu**er to pin down!
All original wires will be colour coded, so yellow to yellow, green to green etc and you shouldn't go wrong.

The yellow regulator wire goes to the dark blue wire that goes to the instrument lights (speedo/tach). You must also ground the regulator.
By attaching to the blue wire, as instructed by Yamaha, you essentially regulate not only the instrument lights, but power to your headlight hi/lo beams.

I have all the wire out of the bucket.several are not matching up color wise and some of the male ends have power.

I have a lot of black wires to hook up. Going to see if they are all grounds.

You got this. Just remember, the general setup is power is routed to handlebar controls via main harness, to switches, then on to electrical devices on front of the bike. Turn signals, headlamp, horn, instruments. The key_sw connector is actually under the tank.
Information about Turn Signal Indicator Light:
The one circuit I found misleading at first is the turn signal indicator light (tsl)
The way Yamaha wired this was to put the (+) side of the tsl to one turn signal and the (-) side of the tsl to the (+) of the other turn signal. Note, when power is not applied to them, turn signals are default grounded if they have a bulb with a good filament, so one side of the tsl is always (+) and other (-) when a turn signal is activated even though both sides are theoretically connected to a (+) power source. *hopefully I got this right.
