Could the leak be coming from the bottom of the cylinder?
Maybe traveling up through the stud/cylinder bolt hole and appearing at the top of the cylinder?

Deet, it could be although the stud holes are outside the perimeter of the liner.
Also, the base gasket shows no signs of leakage with soapy water.
I might not be able to confirm the leak path.
Can you see any problems with having the cylinder skimmed and a full face copper gasket?

If the leak is at the base gasket near a stud.... and the escaping air travels up around the stud.... then the air escapes around the cylinder bolt which is screwed to the stud.
It has nothing to do with the liner.

How about pressure testing again incase like i said, coming up the outside of the cast in liner. They are a good sealing head normally. Might be better not to know haha.

Ok, so back to as i said here, & better not to know. Just put her together & it'll be fine. Was ok before ya knew all this & ran good for a hell of a long time looking at the piston before you cleaned it. Defo not going to test mine as i'm sure 'll loose sleep over it if i do haha.
