Push rod spacing off of the nut that holds the clutch basket in. Is it supposed to sit flush or is it spaced off?
I’ve seen some videos where the guy drops it in and it sits against the nut. Putting mine back together and it’s spaced off, there’s a gap between them

The 1929 Yamaguchihonsaki 1000 has a 1.398762 mm gap if I remember correctly.

Could just be your clutch adjustment or could be the way your model is. Not sure.

To lift the clutch & release it has to move out & in but main thing is that it's not right back against the nut when the clutch is all back together.
If "for a test" considering it's worrying you, if you set it against the nut then fit the plates & spring--just half tighten springs the push from the other end with pushrod & feel if it moves before touching the pressure plate "which is good ie 'clearance' at rest.
I guess it'll be hard to lightly feel it touch before moving it out away from nut.
Ok another thought, put a blob of something--bluetack or plasticine & fit the pressure plate then remove & see how much it compresses your blob of something. So long as not squashed totaly away it'll be good. If all your parts are original then no reason to think it would be wrong now as you have it.
that reads complicated.
Bottom line you need 'some' movement before contacting the pressure plate or plated won't be able to clamp up fully.

Sorry got me wires crossed. Thought you had it sitting against the nut & worried. Does look further out than i'd think but have you pulled the clutch lever in & its not fully back in the actuator. If it was ok before it'll be ok now & likely push it in slightly when assembled.
