(Also wondering if ignition contributed to or even created reason(s) you got away from MX cylinder?)

Nope. 
Started nice on choke, idled nice, ran and idled without choke for a few seconds. 
Then died.
Restarted and repeated for a few seconds.
Then took a couple of extre prods to start was fluffy, died and back fired.

I am presuming, from my process of elimination that the issue lies on the magneto coils / pulsar.

What do you think?

I'm thinking that as the ignition system warms its now exposing the problem. Plus could the issue at source (magneto coils / pulsar) be scrambling the cdi? and could the scrambled cdi be burning out coils?

Wish I had the answer!  Those systems run on "black magic" as far as I can tell? 

If it were mine and I wanted to keep the very low inertia inner rotor flywheel, I'd buy a new ignition system from HPI.  www.hpi.be/item.php?item=068K456

A little bit of flywheel weight is not a bad thing...  easier to start and will improve acceleration on a powerful dirt bike by keeping wheelspin down...  so I would probably use a points magneto off an Enduro if it were mine.

I'm guessing that you're in the US? A shame, as I have a complete DT360A stator plate, pulsar etc on UK fleabay.

I haven't run my bike with the cdi, as I bought it before I realised my bike had been converted to points! However, it bench tests within spec.

Hey Mark,

No I get it re flywheel - however I've been chasing shadows with this bike for so long, that I want it just to run relaibly for a while beofre I start something major.
On the HPI site, I cannot see anything listed for RT2 - which system would you say look for DT360?
